I had one season of raising bees years ago, but they died due to varoa mites. (sp)
I left the hives out and now there is a wild colony that has taken up residence inside the hives.

how can i go about getting this hive straightened out?
should i just put a new super on top and hope they move upwards?

i believe right now the hive already had at least 1 super, if not 2.

Did you not have frames in the hive?  If you did have frames, the bees will be on them.  If you did not have frames, you have a mess.  That will require you to cut out the comb and tie it into frames to get things cleaned up.
