Title: Replacing hive boxes

When replacing hive boxes,do yo have to put the boxes back on the same hives because of pheromone from different bees? Does the pheromone smell stay in the wood of the boxes ?

No, the smell do not stay in boxes. It has been researched that individual smell of colony is in the wax of combs.

what you need to care for is that you do not transfer diseases to another hive.
