It sounds like your queen may have mated with one of her sons and the bees are removing the bees with only her genetics. Eggs from a drone that was her son have a 50-50 chance of coming from the queens father or the queen herself which are the ones the bees will remove.
What does the brood pattern look like.
Jim, I think you mean her brothers. She has no sons until she mates, unless she never mates and becomes a drone layer.
Is the jenter box between frames of open brood in the brood nest? That's where it needs to be.
