Question of combining part of a swarm

I took a large swarm in a bait hive from my fathers.  Three days later I go back and there on the tree next to were the bait hive was is two or three hundred bees?  I moved the bait hive just before dark and though I had them all, guess not.  I put the bait hive out again today and all the bees on the tree ran or flew right in.  I waited till a couple hours after dark this time and brought the bait hive home again and set it right in front of the hive that I put the parent swarm in.  Will they combine naturaly if there is only one queen?  Should I do a shake out?  Might I have to do a newpaper combine?   Thanks

I would just shake them in one of my weaker hives, they will be fine.
