When inspecting the hive with an Upper Deep do I remove the Upper to also inspect the Lower Deep or do I just inspect the Upper?  This same question applies to the Super do I remove each body in turn or what?  I appreciate the help.

A complete inspection would include the lower deep.
However you don't have to do a complete inspection every time.

A thurough inspaction is usually done only 2-4 times during the year.  The most import of which are the 1st and last.  The rest of the time just a cursory inspection to check that all is normal is all that is necessary.  When doing an inspection of multiple boxes it is necessary to remove each box in turn.  It is also import to replace the boxes in the proper order that they came off the hive.
