installed a bee package but...

Not all the bees shook out of the crate so I left the crate next to the hive box. Is this a problem?
It's my first time beekeeping and am not sure if this will affect the colony.

It should be fine, as long as it doesn't freeze overnight and kill those bees. (you didn't fill out your location!!)

There shouldn't be too many in there, and the bees in the hive will generate their "homey" smell and the bees in the package will go looking for their homey  :mrgreen:.
