Which configuration will make more honey?

Two of my hives are in one deep and one medium.  One has a new queen I purchased and installed on Memorial Day.  The other is a split that I allowed to raise their own queen.  I am thinking of combining the deep from the hive with the homemade queen with the bought queen and let the homemade queen remain in the medium from that hive making it, in essence, a nuc.  Will this give me more honey in the long run or would it be better, honey wise, to just super up the one and a half story hives and combine them in the fall if necessary?

That was my gut feeling,too.  Thanks for the confirmation.  Sounds like a big family reunion in the near future. ;)
