foul brood and mite treatment ?

Starting second year as beek.
I run mediums over  deeps to overwinter here in East Central Fla.
I am never without a medium honey super here. I have teramycian to treat for foul brood and Apivar for mites, but I always have at least 1 super on. How do you treat when honey supers are always present ?
