When you cut out comb that is being built in odd directions, how deep do you cut? I don't have any experience with this yet (except burr comb on the top of frames), but I'd rather not have to come running to these forums in the middle of an inspection, hoping for an answer while I leave a hive open (or close it and have to repoen it an hour later).

My one deep box on each hive is pierco plastic foundation, which clearly limits how deeply I can cut, but I'm planning on adding frames of starter strips when my nails arrive to assemble my frames (see my frustration in a recent post).

If you havd wax foundation you can cut out all the way through.
Say you have a frame that has deformed cells, for what ever reason, in the middle of the frame. 3x4 inches.
cut out 3x4 inches all the way through. It's hard to cut out one side with wax foundation and not do some damage to the other side.
Plastic foundation?  take the streight end of the hive tool and press streight in around the section you removed, all the way in to the plastic, you want to take out. Then use the other end to dig it out.

Where is the mid rib?  If the mid rib is in the center and it's just fat comb, I'd probably leave it or just uncap it down to the side bar.  If the mid rib is off center, I'd try to push it back into center gently, if it's only a little, or cut it out altogether if it's far off.
