No Q.E. so brood in the supers and not much in lowest box. Now what?

I'm trying to go foundationless in the 3 medium brood boxes.  I do not use queen excluders so now have several frames of capped brood in the honey supers (which have foundation so I don't want to bring them down to the brood boxes).  The bottom brood box has full frames of pollen and some empty combs.  I get some small hive beetles so I like to have combs covered with bees. 

Some of you must have similar situations.  Do you do anything or just let the bees force the queen down as the season progresses?  Thanks :)

As the nectar comes in, they will store it ABOVE and beside the brood. Not below it. When they have enough honey, the queen will move down to allow the nectar to go above the brood.

If all your boxes are the same size, then anything with honey in it is a super and anything with brood in it is a brood box...
